The man, who will next appear in the Christchurch High Court on Friday, is accused of committing the March 15 massacre, which saw 50 people die and many others injured.
He earlier appeared in the Christchurch District Court on March 16 charged with the murder of one victim, which was essentially a holding charge.
While police wouldn't confirm details, it is understood the 28-year-old is being held at the Auckland Prison in Paremoremo.
He reportedly also hasn't been allowed acess to usual entitlements such as phone calls and visits.
But Corrections have told Newshub he is "being managed in accordance with the provisions set out in the Corrections Act 2004 and our international obligations for the treatment of prisoners".
A video the alleged shooter made of the event as well as his so-called manifesto have been classified as objectionable by the Chief Censor.
Thousands of people turned out to vigils across the country to remember those affected by the attacks, including at two ceremonies at Christchurch's Hagley Park.
Urgent gun law reform is currently underway in an attempt to ban the military-style, semi-automatic weapons used by the shooter during the attack.
